I seriously doubt that but what did you do?  Just uploaded new files?
Shouldn't make apache stop responding.

This is true because /project/clo/public_html can not be a symlink to
/var/www (the others are symlinks to /var/www/project/<project-name>
whereas clo is the root).  It takes fifteen minutes before the changes
are propagated.  Is that a real problem?
